Ninjas by far are way better.

Ninja used several special weapons against their enemies, the shuriken and shuko (tekagi) probably being the most famous. Kunai was also a popular weapon as they could be hidden easily. The makibishi is also famous.
Ninja also employed a variety of weapons and tricks using gunpowder. They used timed fuses that would burn down on the target after they left. Ōzutsu they constructed could be used to fire fiery sparks as well as projectiles at a target. Even land mines were constructed that used a mechanical fuse or a lighted oil soaked string. These techniques were used to make fireworks in peacetime of Edo.
So yeah, they had much cooler weapons and tactics.

The thing about debating this is that pirates and ninjas are completely different, so it would be difficult to establish common grounds then take it from there.
No, it isn't.
Clearly ninjas are better.
1. Sneaky
2. Killing ability
3. Who is always better in the movies? Ninjas
4. Ninja video games- Mortal Kombat- Oh ya
Pirates got nothing going for them except
1. Parrot on the shoulder
2. They get drunk a lot- which would inhibit them from killing a trained ninja

Pirates also got rich as heck and got lots of chicks, they had their own ships, and they killed in large numbers :P
